I was really little when the show premered it wasn't until the late 8th season that I started watching(however reruns were on enough for me to catch up) so it's hard for me to say when it clicked

I think maybe right after he went missing was when she realized it...Cuz like they say, "You don't know what you got until it's gone"
As for Mulder, I think he realized it in Season 4
