I think the Далее season will tell. Someone started the events that created the crack in Amy's bedroom and altered her reality. Maybe in her reality (between meetings with the DR.) the Daleks event never happened, because of the crack. Being a time traveler, the Doctor would still remember.

I think she forgot because time can be rewritten (and unwritten) and because the doctor is a time traveler he remembered.
