Disney is staying there true to the source text - in one of the oldest variants, Mother Gothel discovers the visits of prince because Rapunzel suddenly gains weight - and when he finds her again, she has born twins (in later variants Rapunzel reveals it by saying somethin stupid, but for some reason, they never cut out the twins). Either way, the whole thing is often seen as an allegorical tale that you can't protect your children from teenage pregnancy by hiding them from the outside world. Disney is not that obvious, but they are bold enough to hint to the source countless times, mainly in Mother Gothel's texts. (There is also the "getting kind of chubby")

oh jesus.... this is why i always have to takes breaks from the disney fandom from time to time, some people just see more to something that there actually is XDD yes, she got pregnant in the TALE, but i think i need to remind some people, that we never saw aurora raped, snow white "dead" three times, cinderellas stepsisters without eyes, ariel walking with pain in her feet, etc etc etc.... oh and i also dont remember seeing flynn being blind and walking around for a few years XD

Of course, it's really obvious. The first time I heard the song, I immediately assumed the crown was a metaphor of Rapunzel's virginity. When she finally gave the crown to Flynn, she thought he ran away, just like all men would (Gothel's generalization).
